Well, I am a bit confused about your question.  If you
are looking to run
annother window manager, but not run it from the
Windows box, then run it from
the the linux box...

Get the XFree/Cygwin server up
>From the Linux box, run the windows manager... (ex.
fvwm -display windows:0)

I like using the XDMCP feature, documented on the
website.  XDMCP allows you to
log in remotely, and ship your desktop to the
XFree/Cygwin server.  It works
well.
