This is not really cygwin specific.
You could use a 'CursorStyle' entry in your $HOME/.fvwm2rc or
$HOME/.fvwm/.fvwm2rc or $FVWM_USERDIR/.fvwm2rc
# mine.
CursorStyle ROOT left_ptr yellow black
see 'man fvwm' fore syntax.
