Solved!
A registry key from an old install was pointing /usr/X11R6/lib/X11/fonts 
at a disk which no longer there.

Weird that this dir has its own registry key though. I changed the
key so that it points into the rest of the cygwin install.
Perhaps I can remove the key but for now that works
