Looking at the sources, the most suspicious place given your description,
seems to be msdos.c, around lines 4453-4494...

msdos.c is not compiled in the Cygwin build. It is only compiled in the MS-DOS (a.k.a. DJGPP) build. (You should be able to verify that there's no msdos.o file in the src/ directory, where you compiled Emacs.)
