Scenario. (problem matches your description).
/root Where I call passivetex from.
/part1 (includes a reference to a graphic, in /root/graphics)
So in the docbook file in directory /root/part1/chapter1.xml
whats the reference to graphics1.jpg?
is it ../graphics/graphics1.jpg ?
