I include some hyphenation exceptions in jadetex.cfg and I customize my stylesheets. I include equations as *.tex files. I have to manually "float" formal objects by moving them around in the source; if a formal object (table, equation, figure, etc.) gets bumped to a new page, its LOT entry gets the wrong page number. I place them so that they are always somewhere in the middle of a PDF page.
I proof my document as PDF. If it looks good there, the HTML will be fine.
