I'm not sure I understand what "separate toc page" you are referring to
here.  In chunked output, the toc appears as part of the index.html
titlepage, unless you use the chunk.lots.and.tocs parameter.  Are you using
that parameter?

Also, did you edit the generated toc from the first step?
