Just type the full path. A standard cygwin path is:
/cygdrive/c/path/to/your/file.sh

Mount that directory:
mount c:/path/to/your /mydir
and access it with /mydir/file.sh
Or put it to your path:
PATH=/cygdrive/c/path/to/your:$PATH
and access with file.sh
