Thank you for the hint.

The origin of the error is Non CYgwin like path handling.

CPPFLAGS='-IC:/Programs/gplibs64/include' \
LDFLAGS='-LC:/Programs/gplibs64/lib' \
<snip>
../sourcePath/configure 

I correct as 

CPPFLAGS='-I/cygdrive/c/Programs/gplibs64/include' \
LDFLAGS='-L/cygdrive/c/Programs/gplibs64/lib' \
<snip>
../sourcePath/configure 

The above solves the error
