It's hard to know what people's preferences will be. I gave emacs-X11
the highest priority for two reasons:

* It's been the only GUI version of emacs on Cygwin for many years, so
making it the default doesn't change what people are used to.

* It's the build you get by default if you don't override it with
configure options.
These are undisputedly very good reasons. In some ways I hate to admit
that, but I find I can often avoid to start X11 and the associated
memory churn simply because I now have emacs-w32. Just the experience
of one user, nothing more.
Hehe. Mintty + emacs + xterm-mouse-mode did that for me a while back... all I use X for now is the occasional gnuplot session.

That said...
Maybe I should supply a script that lets users easily change the
priority, something like the scripts set-gcc-default-*.sh that Dave
Korn provided for gcc.
That would be even better, yes. And perhaps make that a point in the
next announcement so hopefully more people are aware of it. It isn't
difficult to change the priorities once you know that emacs is in fact
using the alternatives system.
... this does indeed seem like a good idea for those who prefer GUI over TUI.
